- We propose a general approach to compute the seed sensitivity, that can be applied to different definitions of seeds. It treats separately three components of the seed sensitivity problem - a set of target alignments, an associated probability distribution, and a seed model - that are specified by distinct finite automata. The approach is then applied to a new concept of subset seeds for which we propose an efficient automaton construction. Experimental results confirm that sensitive subset seeds can be efficiently designed using our approach, and can then be used in similarity search producing better results than ordinary spaced seeds.

- The frequency of oligonucleotides in a genomic sequence follows primarily a Pareto-lognormal distribution. Lognormal and power-law features found across all known genomes may be the result of completely random evolution by a copying process. On the other hand, those features cannot be explained by Markov-type models of genomic sequences.

- We propose an algorithm for finding, within a word, all pairs of occurrences of the same subword within a given distance r. The obtained complexity is O(n log r + S), where S is the size of the output. We also show how the algorithm can be modified in order to find all such pairs of occurrences separated by a given word. The solution uses an algorithm for finding all quasi-squares in two strings, a problem that generalizes the well-known problem of searching for squares.

- The first two authors have shown (Kolpakov and Kucherov, 1999, 2000) that the sum of the exponents (and thus the number) of maximal repetitions of exponent at least 2 in a word (also called runs) is linear with respect to the length of the word. The exponent 2 in the definition of a run may seem arbitrary. In this paper, we consider maximal repetitions of exponent strictly greater than 1.

- In contrast to the case of words, in context-free tree grammars projection rules cannot always be eliminated completely. In this paper we partly overcome this deficiency by approximating projection-freeness up to a given degree. It is shown that, for any given finite set of positions, we can transform a context-free tree grammar to an equivalent grammar where derivations using projections at these positions are impossible. As an immediate consequence we get a new direct proof for the decidability of the membership problem for context-free tree languages.
